Exchange mail delivery: Not really

I've been presented with an interesting issue. The other side of the 'building' is running a Domain and Exchange. Separate network and such, goal is to desolve and merge it.. But it is running Server 2003 and Exchange.
User told me this morning that she is missing some external mail. It was sent this week and had a PDF attachment. She was on the phone with the sender at the time - in an hours time, the person sent three emails of which only one was received by the user.
Looking at the Tracking log in Exchange all three messages are shown as being received, routed through the store and to the users mailbox.
Yet only one of the three is actually IN her in box.
I had the person send an email this morning, to myself on both networks and the user - it was received.
And it's not just this one sender. It happens to a few others, and seemingly to just the one user.
I checked the Storage limits and they are not an issue, the defaulted limit was 500,000 - I increased it to 600,000 .. But her mailbox listed only 448,254k - so she wasn't even close to limit.

Is it in her spam folder? Or how about a spam software installed on the Exchange server?

You have two things listed in your OP. It would probably be best to create two threads. One for moving from two split exchange domains to one, and second for the missing email question.

This is almost always the case that she either has a rule that she doesn't remember putting in or it is marked as spam.

Dash - Not really about the two email domains, just the missing email message. I moved our primary to O365 a few months ago, I plan to move this over to it as well sometime this year....

I checked the Junk folders but didn't find it there either. No SPAM folder was noticed, but I'll go back and check to ensure this tidbit.

I did factor a rule issue,.. however the one rule she had didn't seem to merit causing the issue.
Sadly one item I failed to mention is that this appears to be a hit or miss issue. Same email can be sent - She'll either get it or not. I did explain to her that it could be a few things,.. word filter, attachment type or actual delivery.
But when the same message is sent 3 times, received 3 times, but only 1 shown.. seems odd.
