In office 365 I have all of my users on O365 Business Premium, however, for a few of my users they connect to my RDS Server to access Quickbooks (I know...its bad... haha) and Business Premium doesn't allowed shared computer activation, but Office 365 E3 does. I know I can have both subscriptions coexist in my tenant, but does switching licensing mess with the Exchange Mailbox or should I be good to switch those users to E3 without worrying about losing their mailbox?

I would be hesitant about switching licenses without some kind of backup. As soon as you release that license without having the other license being applied at the same time, that mailbox will be gone. I would contact MS Support just to make for sure.

So to make sure my Monday addled brain understands what you are doing:

You want to move a couple users from Business Premium Office365 to E3 licensing? You do need to call MS billing to make this change 877-913-2707 but once you have the E3 licenses to apply it's as simple as checking the E3 license for those users in the admin panel.

@Minion-Queen That is what I needed to do, I can add the E3 licenses from my Portal... do I still need to call billing?

Yes or you will have issues with the 2 levels.
